Are you referring to tap-to-pay type transactions - if so, I can concur it can be quite hard to work out where the sensor is. It seems to double the issue because you have a card that you're not sure where the chip is, and your phone. this is down to hardware though, not suqare specifically.
Speculating, when you're using phone/watches I hazard a guess that because the NFC hardware is powered, that it's likely a stronger signal than a card.
If this is correct, then I'd suggest maybe spending a few $$ and buying the bluetooth reader to see whether that works better in your scenario.
