Is there a way to have an option for a pizza so when you want to have 1/2 cheese and 1/2 pepperoni and 1/2 sausage is there a way to have a box to put the option of having it on to put on the left side or right side of the pizza?

There is indeed, you just have to have a separate modifier group for each half and then the whole pizza (so 3 modifier sets total). That's how we do it, check out our Square online ordering at https://order.pizzadive.com/ for an example.
