Unable to edit outgoing emails to customers

Under Settings>Email Setup, I am unable to edit the content of my emails. The only things I seem to be able to edit are the background, the header, and the footer. What my customers are currently receiving as emails does not even match what is pictured within Email Setup. How do we edit the outgoing emails (order confirmation, order prepared especially)?
