Thanks @Sammy2! Our engineering team is still looking into this. For now, they've recommended that your customers should whitelist the email address invoicing@messaging.squareup.com in their spam filters. Your customers could also contact their internet service provider and asking if emails from Square (or the email above) are being marked as spam.
As soon as I have anything to report I'll post in this thread. If you learn anything from talking to your customers please let me know here!

Yikes, sorry to hear this. I suggest your customers add invoicing@messaging.squareup.com to their email contacts so their invoices can be properly routed to their inbox. If they're still experiencing trouble, they should reach out to their email provider for more assistance.
In the meantime, you can always send invoices manually by creating a link that can be sent to your customers via text or social media.

That has been squares solution for years now and its not a good solution in my opinion. We pay for a service to work and get regular updates and fixes but for some reason this issue is not getting fixed. I wish square would be honest with us and tell us that they dont know how or want to fix this issue. I have offered great suggestions to resolve this issue but Just like this reply I wont get a reply back from square because they dont know what to say.

Square...your stock is on the rise trading at over $130 up from just under $50. At this rate you are poised to be a real contender in small business banking and commerce. FIXING the spam issue with your invoice emails should be a high priority. I have experienced this since I opened my account years ago. I should not have to ask MY CLIENTS to whitelist or permit emails. You should be resolving this issue. BETTER YET, you should be creating integration so the invoices can appear to come from the VENDOR (aka the business) instead of random Squareup.com domains. We are small business owners. We do not have time to spend email after email asking our clients IF THEY received our invoice or check spam folders.
For example: xyzcompany.invoice@squareup.com or even better from my own email address etc. Let's get this on the development books guys! Please.

YEARS later and this is still an issue. I've had a number of my Army buddies, in the last week, order a couple of my items. There are currently 8 invoices sitting as "Overdue" and it is because the initial invoice email and every subsequent reminder email has gone right into that customer's spam box.
Asking us to ask our customers to whitelist a random Square domain is not professional, nor is having our invoices coming from a random square domain. What are we paying for, exactly when we have a sub that includes the use of our own domain names? Why are many of us paying for the added functionality that comes with the paid Invoices subscription when those exact invoices are ending up in junk folders? The point of the system is to automate a part of it. Having to take extra time to babysit an Invoice to make sure it makes it to the customer's inbox is a waste of time.
I don't know what the solution is for a Square user who isn't also having a domain hosted by Square, but for those of us that do, it shouldn't be an issue to have every email sent by Square come from our domain name. Shopify pulls it off.

Still an issue. Please fix this. Asking a client to whitelist an email looks unprofessional and pathetic. Sending manual defeats the purpose.

Thank you for your feedback @jlb2112 At this time, our team is aware of these situations, and most of the time the team corrects them. The problem reoccurs when multiple Customers (not your customers but customers that receive Square Invoices) Mark invoices as SPAM companies like Gmail, Yahoo, and others will brand us as SPAM content. We are actively looking for ways to improve this and hope this can be resolved permanently soon.
