I have an estimate that has a 50% deposit required. I thought it might automatically bill for it when the customer accepted the estimate but that doesn't seem to be the case. Do I have to convert it to an invoice and request the down payment that way? I'm asking since we usually do not invoice the customer until the project is complete, so I wasn't sure.

I believe your options are:
* Convert the estimate to an invoice so the customer can pay.
* Create a Payment Link that can be sent separately .
* Thinking outside the box - use an App like Jotform to create an estimate and collect the deposit. Jotform can integrate with Square for processing a transaction.
(The second and third suggestions won't provide any history like an Invoice does - they will just appear as a transaction.)
