How on earth do you reconcile the charges made with Square to the bank deposits with the long random codes?

You might find it helpful to download your Deposit History from your Square Dashboard.

This spreadsheet will show you the details of each deposit in a certain timeframe—including the amount of your deposits and the deposit IDs. Using this report you could correlate your Square deposits as they post to your account.
