Why are squares charges for card on file almost 1% more? I have many repeat customers who like being able to save their card on file rather than have to pull it out every time. Since these are verified repeat customers why are these cards on file transactions considered riskier?

Welcome to the Community.
Whenever the Cards on File are charged - it's just like a manually entered card, so that is why it has a higher processing fee.
You can use Recurring Invoices to do a similar process for a lesser fee. Check out this support article on how to get started.
