Processing fees on invoice

The processing fee for an invoice is supposed to be 2.9% plus $0.30. I have been charged more of a processing fee for my invoices. Has anyone else had this issue?

The processing fees on all invoices should be what you said, but if the customer used a Card on File for their transaction, the fee goes up to 3.5% + 15¢.

The easiest way to see what fees you were charged on that particular invoice is to look at the invoice in the Transactions section of your web dashboard. If you scroll to the bottom of the transaction page (don't click on the "View Original Invoice" link) you'll see the fees broken down.
