I just tried to interpret the loan payment system and noticed that I have to pay the percentage based on my total amount after the sales tax are added. Is this right? I feel that it shouldn’t be like that but I’m probably misinterpretating it. Please help

Square's fees are all based on the total amount that is charged, so yes they would include the sales tax portion of the sale.

I'll add that, depending on your state or province, the government may allow a tax credit based on transaction fees paid to process taxes.
