Has anyone had issues with jotform transactions not posting to square? Transaction IDs are present in the jotform submission but the trnasactions never make it to square.

I have not. You can find these in your dashboard under sales / transactions and change the Payment method filter to e-commerce integration. If Jot is the only third party you are getting payments from then this will show all there transactions.

Hey @bfreed01 - If you've integrated JotForm with your Square account correctly, then it should show up within your Transactions without issue. If you'd like for the CS team to take a closer look for you to confirm your account is good to go, I recommend reaching out to them directly and they'll be able to help you further.
