Just gone to take a payment and my reader has been deactivated for security. I have no idea why and there is no dodgy transactions. Any clues?

Sounds like your reader may have been dropped. There is built in fraud protection to make sure no one inserts a skinner inside the unit.
There is is a warranty and return link on the square shop page. https://squareup.com/shop/hardware/us/en/return
Every credit card reader is supposed to detect tampering for it to pass PCI & EMVCo Compliance, whether if its the full Verifones you see in large stores, or Square's chip readers. You will have to replace it, which is free of charge if it has been dropped hard or anything like that.
