Good Question! 

Currently, the ability to split tender on invoices on the Square Register by using a combination of Cash and Card is a feature request. You'll notice if you try to do so, a message will appear stating "card present transactions are not currently available for partially paid invoices."

I think square is design to make payment......split payment is part of make payment...and i can't Believe u can not split it.....
