I would like to know how to pay tips to employees who do not login to collect payment.
For example a customer leaves a tip on their credit card for an employee. I ring the tip up as "JohnDoe Tip". Then how am I supposed to accurately add that tip to John Doe's paycheck?

In this case you would need to attribute this Sale to the specific team member.
To accomplish that you would need to be on your Square Dashboard and visit the Transaction page and identify the needed transaction(s). Once there you should be able to click on the three dots that will appear next to send receipt (see image below).
From there you will see a menu that will give you the option to Attribute the sale to a Team member that way those tips will be assigned to them.
