With the latest version of iOS, you can shut down the iPad without access to the button.  Go to Settings, General, scroll to the bottom and select Shut Down.  Make sure you unplug the stand power or it will restart.  Then in the morning plug in the stand and everything will restart.

As @VanKalkerFarms stated have your iPad go to sleep after 15 minutes will help.  Go To Settings, Display & Brightness, Auto Lock, set to 15 Minutes.  While you are there turn down the brightness.  If you are inside you don't need it turned all the way up.

If your WiFi router is too far away the iPad will push more power to the WiFi radio to keep a good signal.  This can cause excess heat too.

Make sure any unneeded apps are killed.

Check background app settings.  Go To Settings, General, Background App Refresh.  Turn off everything but Square.

Hope this helps.

That sounds like you have a larger problem than it being in your Square Stand.  Warping or bulging usually is when the Lithium-ion battery starts to swell.  I personally take my iPads out every night and do not use the screw to hold it in.  Staying in the Stand overnight isn't a problem, and you can set the iPad to shut the screen off after 15 minutes of no use or so also.
