How do I journal sales in my accounting system

I am new to Square.  In the past, I would collect cash and credit payments, separate the "sales" from the "tax collected" and then enter into my accounting system.  At the end of the month, I would pay the credit card fees.

 

Now with Square, the fees are already deducted which is great, but when I make my entries using the amount sent by Square, the sales will be off.  Any suggestions of how I can rectify it?

Are you using another system to keep track of your transactions - like QuickBooks? Or another system?

I use QuickBooks, but I did not bother to link them together.  When I attempted to link them i would have to link them to a generate Sales or Labor rather than a specific store.  We run 3 small seasonal shoppes and track payroll, sales and cost at each.
