I transfer my sales from square to quickbooks desktop as one monthly "sales receipt" transaction with taxable sales and non taxable sales, as well as cash and card payments. Anyone know how well this works with the apps? Either Shogo or Commercesync?

While I'm not familiar with Shogo, I'm happy to help guide you to more information about Commercesync. Their Help Center has a ton of great materials, as well as videos. You can even connect with a Commercesync expert if you have very specific questions.
Hope this helps!

I am also interested in this topic. I currently enter sales using a journal entry and reconcile all cash and Square credit card deposits through a clearing account. I used to enter sales through an invoice found it frustrating to match up the sales tax. We have grown from a farmers market setup to 3 restaurants and I fear we may be growing too big for Square.
